Sounds like the PCI is enabled in hardware, because then the MODCK_H bits in the HRCW are ignored and the MODCK_H pins on the CPU are used instead.

The MPC8272 family does not have MODCK_H pins, or a PCI_MODCK pin - these bits only exist as part of the HRCW. AFAIK, the 8272 was a derivative of the 8260 and 8280 families, and these were some of the changes.
Any other ideas?
