Hello Mike,
It could be that newer versions of U-Boot include ECC testing/checking for Olimex-olinuxino-micro-emmc. and this might influence your tests/reboots.
Please, check for ECC and try not to use/to exclude ECC checking algorithm... Just to simplify use case?!

The version u-boot-v2016.03 reboots fine and always.
