Um...This doesn't appear to be true. It looks like you just respun the patches. Could you rebase your patches off the top of the 85xx tree?
These 2 patches should apply cleanly, I just successfully retried on a clean 85xx tree to be sure. What errors are you getting?
The original "XPedite5200 board support" patch that is currently applied to the 85xx tree only modified existing files (eg Makefile, MAINTAINERS)- this "cleanup" patch adds all the new files that the original application of "XPedite5200 board support" missed. So there shouldn't be any overlap between the currently applied "XPedite5200 board support" and this patch.
The "85xx: Enable inbound PCI config cycles for X-ES boards cleanup" patch also looks legitimate. It adds code that was lost in the original patch due to incorrect order of patch application.
